Turn off the iTunes EQ settings and also go into the iTunes preferences/setttings and turn off the audio enhancer. I forget what it's called, but it's there.

Bit of a long winded method, but you could watch the acapella through a spectral analyser and check what frequencies are occuring. From there you can work out which notes to play against it. I remember there are other programs that do it too. Although, many of them were written for Windows 98.
