How do I make this noise/sound?

At 3.19 minutes: the beat stops/slows which sounds really cool.

This may sound a bit noobish but how do you fade out a track too, like when the producer's too lazy to do a proper outro, the sounds just slowly fade. Is it all done by filters I imagine?

volume envelopes are a good way of fading out a track.

To do the "vinyl stop" effect just go into the envelopes of the midi and make a downward transpose sweep.
