On Maelstrom you just click the "One Shot" button in the lfo, cant remember what this is called on all the other synths but its something similar. That gives you just one cycle of the lfo.

careful with that... personally, i wouldnt pan those leads-people-often-refer-to-as-bass so fast if they were destined to be showcased in high energy club tracks... mono may be your friend... id be careful with stereo panning and widening...

as for the op.. it could be a lot of things... do some of ur basslines sound weak compared to others texturewise... ??? (make some more patches :P)... do they kindof ruin the listener's experience spectrum-wise ??? (eq them properly so they have a certain common appeal..) .. etc...

it could be a lot of things and there are a lot of ways to help but most people would prolly need stuff like audio examples and such to help..

The thing I'm having trouble wrapping my head around is when to exactly, timing-wise, transition between bass wobbles. I assume there must be some sort of theory behind this.. Any help would be appreciated!
if it doesn't blend well, pick a new track.
