Sleeping Dogs is about as close as you'll get and damn it's a better GTA than GTA 4 was.
If you want a sandbox game that's kinda like ninjas Kenshi in alpha is the shit.
Here's about 3 and a half hours of archives of last time I streamed it

and ninja gayer sigma wich is a great game too but the interesting thing is the fact of a ninja game with a non-lineal story

Shenmue & Shenmue 2 for Dreamcast are some of the best games I've ever played. It's close to GTA sandbox style with a ninja type vibe and gameplay. It's a heavily cinematic game, so some people found it to be a bit too slow paced. It's definitely worth playing though. I think part 2 is on 360 now, and there's emulators. Sleeping Dogs reminded me a lot of Shenmue. Kind of like the unofficial sequel we never got, so needless to say I loved Sleeping Dogs.
