Have you tried layering another bass playing the same notes an octave below at a slightly lower volume than the first? I do this a lot and it usually solves volume problems. failing that you could always use compression, or it might be a bit weird but volume automation.

when i have that issue i whip out a compressor and use it as intended to duck the volume on the certain bits it gets high and then get it all riding nice and proper to mix it in with the other elements

Dont EQ sub just use a sine wave, it has no harmonics therefore there's nothing to eq and any eq used will just act as volume boost or cut on certain notes, Oh and dont compress either cause it too will cause more harm than good

short answer;
Its probably your acoustics. you will be surprised how much bass will dip and increase at certain frequencies if your rooms not treated/decent shape and size.
