I think I have a general idea on what to do, but i'm not exactly sure since everything I have tried has failed, Do I have to screw around with the CV inputs?
If Someone could give me step by step instructions how to do this it would be greatly appreciated....

Shit, I think I just figured out how but when I turned the formant filter on I got this loud High Pitched noise which almost wrecked my speakers...Did I do something wrong? Or am I just not supposed to connect one synth to another synths filter?

Not one person has an answer? Great... If anyone, ANYONE can give an answer to my problem it would be greatly appreciated. I know there's at least 1 person here that would be willing to help out a novice...then again there's always a chance I might be wrong....

you gotta make sure the audio signal coming from the malstrom goes into audio 1 and 2 on the thor device.
then in the programmer select audio 1 and 2 in, and router them to whatever you want to (probably filter 3 left and right in).
then the out of your thor will contain the modified malstrom signal.
oh if you have the thor device in a combinator, make sure receive notes is off.

Just to recap on what Freshman says above...
Routing audio through Filter 3 on Thor is accomplished the same way modulation routings are assigned on Thor's modulation matrix.
1> Route Malstroms audio cables into Audio Input 1 & 2 on the back of Thor.
On Thor's modulation matrix
2> Select Audio Input> 1/2 in the Source column.
3> Set the Amount to 100%
4> Select Filter 3> Left/Right In on the Destination column
5> Select your filter type.
You should now be able to filter your input audio.

HOLY SHIT IT WORKS!!!! Thanks guys! Believe it or not but I have been up all night trying to get this thing to work drinking Mt Dew and Monster to keep myself up. This is fucking awesome! Now I can finally pass out.

I googled how to send malstom to thor filter, saw a dsf post, opened, followed, great success. BOOM!

its been answered already, but when in doubt youtube is usually the key, this guy goes into all the nitty gritty of the different options...
Ive only started messing with this recently myself, I do love the Thors chorus and Ive been chucking all sorts of crap through it ever since, it gives a nice thick, broad sound.
