Cross-Platform Remixing

Been trying a remix in Logic of a track done in Fruity Loops, which is the first time I've tried my hand at this. Now we can send samples and midi files to get the basic rhythms and melodies, but I noticed that the exs24 and emulator x transfer the samples to different notes than the original midi files from Fruity, and I feel that it makes more sense to start from the original and reconstruct parts for a remix, so I was just wondering whether anyone had any tips on how to make this as painless as possible.
As it is, it's been quite productive and I've come up with something different, so no great problem, but any advice appreciated.

Haven't got a clue, but i'll add something because this topic sounds interesting.
On the remix thing, i once did a remix of a friends track from just the stereo file. In a lot of ways the limitations were actuely helpfull.

remixes ive done i have been sent the wav for each track so id have a wav for the snare track and wav for the kick track etc and also four/eight bar loops of the main elements and multisamples of the main instrument or patch if using the same vsti

I think this is the standered, not sure but it would be the most obvious. Unless you want to really get down into the bare bones of the track and start messin with eack element.

i think its the easiest but then i always work in audio so i look at the beats to get the groove. It gives you everything you need.
but listen out for my Gravious remix on tonights show

If and when i transfer a track from fruity to logic, i tend to set all the midi channels the tracks appear on [it imports to the gm instruments if i remember rightly] to trigger whatever sampler i'm using. Mute all the channels then go through one by one moving the notes up and down to fit whatever key range the responding instrument is set too.
The problem here i think is that fruity uses an individual sampler [and therefore has a 8 [?] octave key range] for each instrument which is fine as they take up next to nothing in terms of cpu, to have 20 instances of a more sophisicated sampler running would cripple most cpu's and be completely stupid. I gues the best way around this, given the note range isn't too expansive, is to have a sampler [or sampler group] for each standard sound group. Still a long case of rearranging things whatever.
Sorry if that all sounds like pure babble, i'm sure you know all that already shonky man...
