There are two ways of sorting this out.

1> Use a compressor to control the signal level.
2> Use a parametric EQ to attenuate the frequency of the problem notes.

You could automate both to kick in on the problem notes only, so it wouldn't change the rest of the sound.

you could sample the most prominent note and use it in a sampler like Kontakt, or any for that matter... Each note will be prominent and doing this make most of the amplitudes the same.

if you've got the bassline exactly how you want it, except the difference in volume of the notes,

export bassline,
put into wave editor (audacity etc),
use gain control on notes to get them hitting at the same amplitude,
import into sequencer, delete original bassline

give it a go. easier than re-writing the bassline after resampling a note, like uproot said. and waaaay easier than future's untold's method.

just another way of going about it. give it a go, one will make the most sense to you

you can probably fix this by messing round the with filters and the kbd settings to be honest. if you are overly filtering your sub then it loses a LOT of volume as you scale upwards.

turn it down, compress and/or limit. chances are the whole track is a bit too loud right now-- turn the tracks down and yr speakers up!
